i am working on protocols of wireless sensor networks like LEACH,SEP,ESEP etc.

Yes, if you are prepared to do the extra work. Simulink is a tool built on top of MATLAB, so anything you can do in Simulink can be done in MATLAB without Simulink, given enough time and skill and enthusiasm.
