I have a system which i want to simulate its response for a step reference of magnitude pi/4
How can I do it using lsim command?
or is there another way?

The lsim function will work to get the step response of a system, however the step function is particularly designed to do this. To set the amplitude (and other parameters), use stepDataOptions.
You might also find the stepinfo function helpful.
