I have a file with an extention of $PJ. I can open it with txt and make some changes inside, when I use the right click and choose 'open with' segment. Can I do this in matlab to make modifications inside the original file ?

Please refer to my answer to another of your questions: http://www.mathworks.com/matlabcentral/answers/39006-how-to-read-any-file-by-using-txt
You did not accept that answer or ask for clarification. Now you are asking the same question again.
A file's extension is completely irrelevant. There is no physical difference between a bunch of text in a file with the extension '.TXT' and the same bunch of text in a file with the extension '.$PJ'.
