How to connect the computer with the server?

I have measurement running and I get results out of it around 100MB per measurement and I want to copy these files to the server automatically after each measurement and then delete the files from the computer.
How can I do that?

This is probably achieved easier with a script and ssh than with Matlab.

It depends on how the client is connected to the server. Perhaps you can write directly to a network drive, when there is a shared folder on the server. Or you have to do a scp or ftp call. But it is your job to find out this detail and we cannot guess it. In addition, this question does not concern Matlab, but your network setup. Therefore it will be better to ask your network admin, and not a Matlab forum.
[EDITED] If you find out, that there is e.g. a shared folder on the server, which is available as network drive under Windows, you can perform the copy under Matlab easily using copyfile. Otherwise SCP could be a solution, e.g.:

I copy stuff back and forth all the time to our statistics server simply using the copyfile() function in MATLAB. It's really easy. Did you try that?

I totally don't understand. What do you mean "automatically"? Just put that copyfile() line in your code after each measurement, and it will do it "automatically" after each measurement.
