which compiler should i use to create custom blocks which i intend to build in to Arduino microcontrollers

Hi guys, I want to create custom blocks in Matlab and build them in to Arduino microcontroller. I have written my custom code and built the blocks but I am getting errors while I am trying to run them on Arduino board. I am thinking the problems are due to different compilers in board and the system. I am using microsoft visual studio where as the compiler in the board is AVR-gcc so, both are seeing the data types differently. So, can anyone please guide me by saying which compiler I should use to make my custom blocks build in Arduino boardds. Thanks in advance. Sam
