I have simulated FOC with BLDC using mathematical model but Iam getting negative speed. Can anyone help me identify what is the issue with the mode. I have used the same with bldc motor block(PMSM block with trapizoidal back emf) that is working but this one is going to negative speed.

Would be a good idea to first test the BLDC model in open loop so you can rule out the controller being the culprit. It may just be the case that the dq voltages are saturated and the rotor just happen to settle to a negative value. Some thinks that can usually go wrong: rotor flux definition (original Park or modified Park), Hall sensor signals.
