Please make life easy for your audience. If you would just prepare a .mat file containing X_map,Y_map (as cell arrays) and M, your code would reduce to just the few lines below. Nothing else in your post matters for what you've asked.
load yourFile X_map Y_map M
for n=1:numel(X_map)
plot(X_map{n}, Y_map{n}, '-b', 'LineWidth', 0.1);
hold on;
end
for k = 1:length(M.ncst)
m_line(M.ncst{k}(:,1), M.ncst{k}(:,2), 'linewidth', 4, 'color', 'g');
end

Does your code require the mapping toolbox?

green=polyshape(vertcat(M.ncst));
Lines=findobj(gca,'Type','line');
clear insideGreen
for i=numel(Lines):-1:1
points=[Lines(i).XData;Lines(i).YData]';
insideGreen(i)= any(isinterior(green,points));
end
total=sum(insideGreen)
