Are Matlab generated .eps files encoded as CYMK by default? If not, is there a way to ensure that they are encoded as CYMK?

I doubt it. MATLAB color are RGB based. More discussion https://www.mathworks.com/matlabcentral/answers/499387-how-can-i-calculate-cmyk-values-from-rgb-in-matlab
